If you have an Nvidia card, I had the same issue and discovered I had to make a change in my Nvidia Control Panel settings and in the Guild Wars 2 Graphic Options settings. I set the Antialiasing – Transparency setting to 2x (supersample) under the Nvidia Manage 3D Settings in the Program Settings for Guild Wars 2 . I then set the Render Sampling to Supersample and presto! the transparent terrain issues instantly went away. Hope that can help you out.

I’m having the same problem with ATI Radeon HD 7750 I just bought today. I’ve tried changing both the anti-aliasing settings in Catalyst Control panel and in-game to Super-sample/2x but no luck.
Before I’ve changed my VGA, I was using the sucky Intel HD Graphics 1000 which never had this problem before. Until after a patch around 2 weeks ago, the floor in front of 3 Champions and a Veteran room in golem/harpy fractals wasn’t visible anymore.
Any help would be greatly appreciated.
(P.S. I fell and died twice in Jade Maw fractals because of this.)
