When you hover over the Superior Rune of the Ranger, it shows all six slots as blue (meaning that it shows that you’ve got 6 in your gear).

What is the problem? If you have 6 runes on your worn gear, all 6 boni will be shown as blue, that is correct.
I assume that you don’t have all 6 currently equipped, but still see the rune as fully activated? Are you a ranger? When you equip the first rune, it will change to 7/6? Do you have the ranger-runes in your PvP gear?
I remember a bug report several weeks ago with a similar problem. Either it was a problem with a class using the runes of the same name, or it was a bug with the rune-tooltip adding up the runes both from PvE and PvP.

I have a level 80 Sylvari ranger and the tooltip is displaying 12/6 (coloured in red) Superior Runes of the Ranger for myself, even though I am only using 6.

I submitted a report thinking the runes were not working at all, but just double checked and they do seem to work, just that the tooltip is bugged.

Not sure if I am right or not but definetly worth looking into

The count in the tooltip is bugged as it adds also the runes of the same type that you wear in pvp

Still same problem. I have equipped Superior Rune of the Earth and tooltip shows 12/6. I have equipped these runes in pve and pvp

I just bought one of these and put it on my shoulder armor. It’s showing (7/6) equipped. :S

I have three runes of the ranger equipped and three runes of the soldier.
Tooltip of rune of the ranger says 9/6 in red. All 6 stats of rune of the ranger are blue, but i only have three equipped.
Does that mean i get all the effects of 6 runes of the ranger though i only have three?

I think I have seen a problem transmuting armor with superior rune of the ranger with this bug showing 12/6. I tried to transmute to cultural Sylvari armor, expensive stuff, and could not.
