Is there any way I can bind the command key (and another key, in combination, like ctrl+3) to an action, like a weapon skill? In Windows I can do it with alt, but pressing option makes it difficult to use.

You might try Controller Mate from Ordered Bytes. It allows you to map various controllers – keyboards included – to output what you want. It’s quite advanced; you can do simple key-to-key mapping or construct complex timing and logic macros.
