Gem Refund
I would update your ticket to ask that.
Its almost been a week now since I updated ticket, and sadly, no reply yet.
Would it be alright for me to use my 800 gems and wait for customer support to do something about the excess? or I should just wait as is?

As far as I know, the duplicate armor skins do not get deleted from your bank. It is up to you to delete them (or not). My unused duplicate Kasmeer’s skin did not get deleted and some of the other skins I was refunded for had already been applied and they are still there. It is a kindness on Anet’s part I believe. You are only gaining a free charge per item anyway with the new wardrobe system.
If it was me, I would spend the 800 gems and keep the surplus unspent until I heard back.
I already got my reply.. My surplus gems was from the duplicate Kasmeer Staff Skin that I bought and used. So those are also legible for refund.
